May I add more beacons for improved accuracy?
The indoor location app only allows me to use the minimum/suggested number of beacons (4) for configuration, but I would like to use 6 total beacons. Wouldn’t more improve accuracy?

Definitely - more beacons up to a common sense limit increase the accuracy. What is the size of the location you are testing? 
There is unfortunately no such option with the Mapping Tool inside the app. Based on your location you can quickly add additional beacons with the Location Builder and then upload it to the Estimote Cloud as well:
